Okay, not Hydra because they've been overused. And not SHIELD. And not the CIA/FBI. None of those in the poll really seem suitable.
Maybe the Red Room or the FSB/ KGB. Why would it be the CIA/FBI?
And they could have a more individual villain (instead of an organisation) like Darkstar. She was part of a team (the Soviet Super Soldiers) recruited to bring Romanoff back to the then USSR. She was trained by the KGB.
The only problem is that she's a mutant. But that won't be a problem by next year when Marvel have all the Fox characters and can use the word "mutant" again. But they don't even have to make her a mutant if they don't want. Her ability to access the Darkforce dimension could come from somewhere else.
This could also be a place for the Soviet Super Soldiers (don't know if they could call them that now that there's no Soviet Union).
