Batman vs Superman Extended Cut Scenes
The footage between the theatrical and extended cut differs not only in the added content, but in the various scene-to-scene transitions as well. The order of the various scenes is also re-arranged, often appearing earlier or later compared to those in the theatrical cut.
So it is not just simply dropping previously cut out footage back into the theatrical cut at various points.
That being said, the narrative flows more smoothly in the extended cut and the proceedings feel less rushed compared to the original theatrical release.
Superman's story is now more fleshed out and it stands shoulder to shoulder with the tale of the Dark Knight. More light is also shed on Lex Luthor's work behind the scenes, adding an extra layer to complexity to his character.
There are a few seconds added here and there in various instances, such as Bruce Wayne encountering more survivors in the dust filled carnage of Metropolis' destruction. These short scene extensions provide more narrative exposition, but do not alter the story in significant ways.
However, there are much longer restored scenes that add much needed depth to the plot. Those notable additions are described below:

Nairomi, Africa (Extended Scene)
Lois meets up with her replacement photographer who, unknown to her, is actually a CIA undercover operative. They link up with General Amajagh's men who then blindfold them before they are taken to the General's secret village hideout. Lois's interview with the General is slightly longer in the extended cut. After the undercover operative is discovered and killed, the CIA panics and decides to send in an armed Reaper drone to finish off the General.
Meanwhile, the mercs acting under Lex's orders start to execute the General's bodyguards and burn their bodies. In the midst of gunfire and grenade explosions, the General grabs Lois and holds her hostage.
The waiting CIA ground force objects to the decision to send in the drone due to the presence of non-combatants (including Lois), which would result in collateral damage. The ground force then defies the CIA's orders to stand down and immediately proceeds to the General's hideout on horseback. Unfortunately, the faster airborne Reaper drone manages to overtake the ground force.
The mercs leave the General's hideout just in time as the armed drone approaches. The CIA launches a hellfire at the building where the General is hiding (and has taken Lois hostage). This is followed by two explosions as Superman destroys both the missile and the drone in mid-flight. The CIA are puzzled at the sudden loss of contact with their drone, but the mercs know that Superman has taken the bait.
Supes saves Lois, who later emerges unharmed from the building as the ground force arrives to secure the site. Wailing women rush out into the open village courtyard and they point angrily at the burned bodies that could no longer be given a proper burial. Lois tries to comfort a grieving woman, but to no avail. She then picks up her notebook from the debris as the ground force looks on.
The scene then cuts to Kahina Ziri who testifies against Superman at a hearing chaired by Senator Finch.

Clark's Apartment (Altered Scene)
Clark watches the news on TV as he cooks his breakfast. In the theatrical cut, the news report is "Gotham Bat's Dark Brand of Justice" about the criminal who is branded earlier by Batman. This is replaced with a news interview of Kahina Ziri, who earlier testified against Superman in the presence of Senator Finch.
In both instances, Clark ponders on the news report, but Clark's main focus has shifted away from the brutality of Batman (In the original theatrical cut) to Supes' own actions in Africa.

Kahina Ziri's Apartment (New Scene)
When Wayne Industries ex-employee Wallace Keefe's failed attempt to defile the Superman monument appears on TV, Daily Planet's Perry White wants to run a news headline with it. This prompts Clark to pay a visit to Kahina Ziri at her apartment in Gotham. However, he later finds out from the residents that she no longer stays there.
An elderly man warns Clark to stay off the streets at night because someone is angry and that he is hunting. The man then shows Clark a picture of the Dark Knight's signature trademark.

Clark's Apartment (New Scene)
After watching Senator Finch's interview on TV, a self doubting Clark picks up the phone and calls her mother at Smallville, waking her up in the middle of the night. Martha then gives Clark some reassuring advice that any concerned parent would.

Forensics Lab / Daily Planet / Lockup (New Scene)
Lois brings the hi-tech bullet that she has found earlier, embedded in her paper notebook during the incident in Africa, to a ballistics expert (Rumor: Barbara Gordon) for analysis.
Meanwhile, over at the Daily Planet, Clark continues his research on the Bat-Brand that is considered as a death sentence for Gotham City inmates, specifically the notorious Blackgate Penitentiary.
The next scene shows the criminal who has been bat-branded earlier, is transferred out from the local inmate lockup to another prison. Much to the inmate's strong, but ultimately futile objections that he would most certainly be killed over there.

Prison (New Scene)
Anatoli Knyazev, the lead Russian merc who works for Lex Luthor, arranges for the bat-branded inmate's killing to be carried out by another inmate during the prisoner visiting hours. Soon after, the latter acting on the Anatoli's instructions, proceeds to kill the marked inmate inside the prison exercise yard.
This ties in nicely with a later scene (which is also present in the theatrical cut) where Clark receives a package at the Daily Planet. Inside the package is the newspaper clipping on the Bat's brutality and photos of the now deceased marked inmate. This clearly shows that Clark is being manipulated by Lex Luthor through a series of well orchestrated events; which are carefully designed to get Supes, in the midst of his own troubles, to start turning against the Dark Knight.
Supes turning against Batman is a gradual process happening over a period of time. The extended cut gives Clark the opportunity to shine as an investigative reporter who does his own research and doesn't jump to conclusions quickly. However, it is his willingness to go beyond the extra mile to help those in need that Lex Luthor is counting on and it is exploited.

Bruce Wayne Dream Sequence (Extended Scene)
The Dark Knight's nightmarish vision of a post apocalyptic future where Supes rules supreme is longer in the extended cut. A pacing more consistent with a 3 hour movie. Less rushed moments is good. And more of Bruce Wayne's feverish horror is even better.

Prison / Street (New Scene)
Clark pays a visit to the prison where the bat-branded inmate is killed and tries to get more information from the duty officers. As he is turned away at the counter, he spots the emotionally distraught girlfriend of the deceased inmate about to leave with a child in tow. She explains to Clark that the guards don't care about the well being of the inmates, and there is nothing Clark could do to change what has already happened.
This then drives Supes to confront the Dark Knight during the film's batmobile chase sequence.

Public Bus / Senator Finch's Office (New Scene)
Kahina Ziri, who has testified against Superman earlier on, is heading home to her new apartment when she spots the Russian merc, Anatoli Knyazev, hanging out in the street talking to the locals. Fearing for her life, Kahina pays a visit to Senator Finch. When the Senator hears a heated argument outside her office, she steps out and Kahina confesses that she is not entirely truthful during the initial hearing.

Metropolis City Hall (New Scene)
While Lois is on her way to the congressional hearing where Superman is due to attend, she makes an urgent call to Perry White. She tries to convince him to run an immediate news flash about the conspiracy that has happened earlier in Nairomi, Africa.
Lois informs Perry that her anonymous source (ex-General Swanwick) confirms that the mercs, who are armed and paid by Lex Corp, are directly responsible for that heinous crime.
Lois is convinced that Supes would not plead guilty at the hearing, once the truth breaks out in the news. However, Perry insists on having conclusive evidence and he refuses to publish a story which might put the Daily Planet's reputation at risk.
Meanwhile, a furious Senator Finch has learned about the truth from Kahina Ziri that Lex Luthor is using the committee as a puppet to achieve his own goals. As she heads down the hallway towards the conference room with her aide, Lex suddenly appears and greets her (This is where the original theatrical cut picks up).

Metropolis Subway (New Scene)
The merc, Anatoli Knyazev spots Kahina Ziri at the subway station waiting for the train to arrive. She feels that something is amiss and turns around to see Anatoli standing right behind her. He immediately pushes her onto the tracks of the incoming train and she is killed instantly.

Metropolis City Hall (New Scene)
In the aftermath of the bombing at the congressional hearing, Supes ferry those who are still alive to the city hall steps to be aided by paramedics. Dozens of bodies lay covered in canvas.
Supes then looks towards Lois at a distance, who like the rest of the public, is barred from entering the incident zone. Their eyes meet briefly before a clearly upset Supes takes to the air and disappears.
Unfortunately, it only fuels more media speculation and Supes is now blamed by the masses as a possible co-conspirator for the bombing.

Lois Lane / Wallace Keefe's Apartment (New Scene)
Lois watches the news report on TV about the confiscation of bomb making materials at the late Wallace Keefe's apartment and she decides to visit the crime scene. She later discovers that Keefe's refrigerator is still stocked up with fresh groceries and she realizes that he is not suicidal, contrary to what the seized evidence might suggest.
The ballistics expert also informs Lois that the hidden compartment in Keefe's wheelchair is lined up with lead. Lois is convinced that it is to prevent Supes from seeing the bomb during the congressional hearing.

Kryptonian Scout Ship (New Scene)
A Metropolis SWAT team breaches the crashed scout ship to arrest Lex Luthor. They find him in the Kryptonian birthing matrix with an alien looking creature holding three boxes. Both the creature and the boxes then disappear, and Lex is taken into custody.
