Well HOPEFULLY the extended DVD will fill those holes, Heretic.
That was one thing I noticed, even as a fan, that not just Scene seemed to be missing, but some story telling as well.
As for the contract arguement, It must work boths ways, "You get your soul back if you do this for me", JB didn't want his soul back so he could use the powers against Mephisto.

Absolutely. It's not as bad as in daredevil and x3 but there do seem to be some minor story elements missing mostly from the villains. They're the weakest part of the film since their story is so under developed. Not a deal breaker but it'd have been nice to see more of who they were.

Blade 1 had the same problem. In fact, this seems to be a problem with a lot of recent comicbook films. The villains just aren't that interesting. Ra's, Kingpin, and Ock are the most memorable ones I can think of in recent years.
