I think the only ugly girl that I know of in comics right now, and I'm sure there are more somewhere, but the girl Courtney in Spider-Girl. And notice that she's involved with Moose, the ugly, fat guy who plays football.

Peter always attracted beautiful women. And frankly, he's quite good looking himself. His parents were VERY handsome. And as far as ugly women go, I can't see him picking one to prove a point about being a 'deep' person. Most people naturally want someone at least reasonably attractive. One person's 'drop dead gorgeous' is another person's 'yeah, they're ok.' Provided you aren't a troll, it's all in perception.
 
Gert from Runaways is pretty unattractive.

She wasn't unattractive. She was just a little plump. Nothing wrong with a girl who has a few extra pounds on her.
