What if when Xavier transferred his consciousness, Apocalypse, a mutant with powers we haven't seen before, taps into Xavier's brain. What if Apocalypse was a person who when his mutant powers kicked in disappeared from existence -- his mutant ability made him cross planes and he's walking between worlds. Linking to Xavier is his bridge back to our world. But him being in our world threatens existence as we know it.
Too late to get into the entire plot, but I see the end scene, where the xmen have Apocalypse beaten and he says he's seen Jean and Scott, they're energies have been tampered with, but they're not dead. And only he can bring them back!
