For those wondering/if it might help anyone that didn't catch all of it, here's the dialogue between Coulson, May & Lumley ( I typed it up for someone on IMDb that missed what was said). There may be some typos:

(spoiler tag for length)
Coulson: What did you think we were going to do to you?
Lumley: What they did to her.
Coulson: Agent Linda Avery?
Lumley: She wasn't the first one to die. We were headed into the Hunan province in China. Senior Agent called in a 0-8-4
Coulson: An object of unknown origin, we've dealt with those before.
Lumley: He said the entire village had died trying to protect this one. Avery and I were just fresh out of the Academy, there were five of us running the back end until we lost communication with the first team. We went searching, found the Senior Agent under a bridge, he managed to escape with a gunshot wound to the neck but he bled out. He was still holding onto the 0-8-4. Poor thing was covered in blood, we thought she was dead too, but she was just sleeping in a dead agent's arms
Coulson: Wait, the baby? The girl was the 0-8-4?!
Lumley: If she had powers or something we never witnessed it. The five of us helicoptered the kid off, headed home. After we landed we started getting crossed off.
Coulson: Executed.
Lumley: Tortured, heads bashed in. And when it came down to Avery and I we realized the only way to keep our people and the kid from being hunted...
Coulson: Was to erase her from existence.
Lumley: Avery was smart. She used a lead agent's credentials to fake a Level 8 clearance. She'd set up a nearly invisible protocol. The foster system was ordered to move the child around every few months.
Coulson: But they still got to Avery.
Lumley: She died protecting that secret.
Coulson: And you left town.
Lumley: I left everything. I mean, whoever killed that kid's family and all those agents was a force to be reckoned with.
May: And that girl...
Lumley: Don't tell me a damn thing about her, I don't wanna know. You understand? Just tell me, is she okay?
Coulson: She's safe.
Lumley: Then maybe it was all worth it. You taking me in?
May: Yeah.
Coulson: No. I'm not sure SHIELD is the safest place for you right now. We'll get in the air, drop you off somewhere along the route.
Lumley: Thank you. Bit of advice, stop digging and stay the hell away from that girl, because wherever she goes death follows.

THANKS Silver!!! That helps!!!

Getting back to the semantics on the 084 protocol: Coulson's surprise in that conversation ("Wait, the baby?! The girl was the 084?!") indicates pretty clearly that SHIELD *doesn't* use that designation on a human/nonhuman being; only on *objects.* So they literally classified Baby Skye as an "object of unknown origin."

Possibly because they classified her as an 084 before they knew it was a baby.

But he used it on Skye himself in episode 2...

i wonder what they classified Cap, Thor, Hulk, and Tony as? I could easily see Hulk and Thor at first being classified as 084's

Actually, Thor's hammer was explicitly said to have been an 084 (in fact, I think it was even said to be the last 084 before the Hydra weapon in Peru). With Cap, they were specifically looking for him, and knew his SSR history, so no unknown origin.

I don't think they classified him as anything other than "some guy who broke into our base in New Mexico and beat up a bunch of guards before surrendering."

They'd have to have classifI'd him eventually at some point

Possibly because they classified her as an 084 before they knew it was a baby.

That was my conclusion, too. Since none of the agents actually saw the baby manifest any "powers" it's possible that the unknown force/whatever didn't emanate from her at all. That would be analogous to the scenario in Repairs, where everyone assumed that the plant safety manager was causing violent events but it was someone in another universe doing it.

Eh maybe. I just don't see a bureaucracy like SHIELD using a single code number to designate both a *person/entity* and an *object.* Just like cops have different designations for every eventuality they're likely to face, SHIELD would have to be able to let their agents know in advance whether or not they're looking for an inanimate object, a living thing, something of presumed alien origin, something which may be telepathic/mind****ing, whatever.

Otherwise, you've got chaos.
"Whaddya got, Agent Studley?"
"It's an 084, Agent Mancake."
*whistles* "Sounds like trouble. All right, get your best men on point. I want all the heavy artillery you can bring to bear on this....this thing! Ready....? CHARGE!"
PEW PEW PEW PEW PTANG PTANG ZOW
"Um.....it's a baby, sir."
"....****."

Again, what I'm saying is that she was classified as an 084 before they knew it was a person. Coulson even says when he explains what an 084 is that it's basically a placeholder classification for when SHIELD has no idea what the thing is, they just know it's weird and unnatural.

Why would they immediately open fire on the thing they've been sent to investigate to figure out what it is before they've gathered any information about it?

there's always the possibility that SHIELD doesn't really give enough respect to if something is living or not.. things or creatures could all be treated the same if able to be used as a weapon

Or it could just be that 0-8-4 means: "We don't know what it means." Exactly like Coulson said. Since they don't know, it could literally be anything.

Coulson specifically said in episode 2 that an 0-8-4 is "an object of unknown origin". SHIELD just didn't know Skye was a person.

exactly. to Shield, alive or not, whatever it could be, is a "thing".

I mean, technically speaking, people are objects, so I'm not sure I even see the point of this argument. He didn't specify an inanimate object.

ob·ject
1. A material thing that can be seen and touched.
(And for that matter, pretty much every company out there refers to "human resources".)

And in this case everyone in the village where the 0-8-4 appeared was dead before the SHIELD team arrived, which makes things even murkier.

I think Skye is Thanos' daughter, explains why all the people that rescued her as a baby died and will tie into the Avengers movies

I think 084 is more specifically "object of *unknown* origin", emphasis on the "unknown". Basically, its the code for "we've spotted something, and don't have a clue what it is".

So, the device in the second episode ceased to be an 084 the moment they figured out it was a Hydra-tech knock-off from the 60s. The berserker staff ceased to be an 084 once they confirmed it as an Asgardian artifact.
