This has been a great story arch so far, much better than Gamma World in my opinion. And that foreshadowing of Ultron going evil...YES!
Indeed. Every hand this show reveals seems to be better than the last. That's good. Especially since a second season is assured, so as cool as things are now, we can be assured of more.
I wonder if there will be any ramifications for the lack of Ultron robots guarding "42".
Possibly. Keep in mind that regardless of how many Ultron wardens there are, 42 was not full yet. The Avengers have only apprehended maybe a third of the 70-plus villains who escaped. So long as they had 20-30 Ultron's left out of however many hundreds were there, 42 should be fine. Plus, as Pym said, even if the inmates escaped, they're trapped in the Negative Zone. Unless they figure out how to work the transporter, which may be beyond the skills of Blizzard or Mandrill, but someone like the Leader could probably pull off.
Mockingbird, Falcon, Ms. Marvel or otherwise...It stands to reason that the team's roster won't be increasing anytime soon. The storyboard we saw of the episode involving the expanded MoE proves that.
Well, maybe not increasing, but some members could possibly come or go for an episode or so. Not every episode features the entire 7-8 member roster, as we've seen. The episode that had Mockingbird show up only featured Cap, Hawkeye, and Black Panther mostly (aside for a cameo by Iron Man and Pym). And in the episode that introduced Mar-Vell (and empowered Carol Danvers), Cap, Panther, and Hawkeye were not there.

Overall JLU did a good job, but not without it's hiccups. They sacrificed the Flash for the first season of JLU. While it was a rumor that his voice actor, Michael Rosenbaum, was too busy with other stuff to VA for a season, it was never officially confirmed. And shifting J'Onn into the role in the Watchtower took him away from a lot of the action for many episodes. Wonder Woman had to wait until the second half of JLU to finish getting her origin told (and unlocking additional abilities). And naturally Shayera quitting the team at the end of JL meant many episodes passed before she popped up again. But mostly, Flash was sacrificed for a third of JLU. So much so that at some point in Fall 2004 - Spring 2005 I made this image:
Naturally, JLU had too many heroes to properly introduce or focus on every one. But for every cool one that they spent some air time focusing on, such as Wildcat, Green Arrow, Capt. Atom or Vigilante, there were quite a few "what were they thinking" episodes on Hawk & Dove or B'Wanna Beast. Yes, B'Wanna Beast got more focus in JLU season one than Flash.
Thankfully, A:EMH hasn't encountered those kinds of problems yet. They've been steadier with their core eight, which is essential for a first season, while still introducing a slew of potential future heroes such as Danvers, Mar-Vell, Wonder Man, Mockingbird, Black Widow, and even Black Knight. Heck, James Rhodes showed up once, so a War Machine appearance at some point may not be totally unlikely. Or even Rescue (Pepper Potts' new armored persona). Season 2 is a long season (with no micro's, it will be a full on 26 episodes, while season 1 is 21 episodes plus the micro's) and this crew has mingled in some modern stuff with the older stuff, so one never knows.
