With Wolverine, it was way, way waaaaay too late in production to change really anything but the effects. When scripts are leaked, often times they change, not the entire plot, but significantly enough. For example, after GL was leaked, we eventually learned that Salakk would be in it, whereas in the original script he had absolutely no appearance. Since this change was made BEFORE filming, the fact that the script is changed during filming is insignificant, but larger changes are made pre-production.
You seem to think that the fact that something getting leaked equals it getting changed which does not. The two aren't that related.
If you have a golden script and everybody loves it, would you change it for change's sake just because some people already read it? I wouldn't. Their fault if they wanted to spoil themselves.
First drafts get changed, sure, but not because of leaks. If anything, the reaction and feedback we fans would give on a leaked draft would actually help the writers.
I heard Ryan goes here once in a while, what's stopping the two writers from doing so too?
