Well, 'too long' is a matter of opinion, as someone obviously thought X3 was too long for all this chopping to be done. They must have had a set time in mind.
Bryan's movie may have been excessively long, but it doens't justify WHERE he made the cuts and WHAT he cut out.
I speak from experience about editing, as that's a large part of my job. Constraints of time, space, and other factors, often mean large pieces of creative work have to be cut out. It has to be done.
But it doesn't make it easier for us - the fans - to accept what was done as it would have resolved some of the criticisms about the movie, therefore the cutting has not done the movie any favours. Nor did Bryan's editing, I suspect.

I thought the theatrical cut was the directors cut.
