A long time ago I thought this would be a great idea for a comic. One sides more military while the other is espionage so it would certainly be different.
Both organizations are rather hush hush concerning the public in the comics (SHIELD more so). The Joes are probably more prepared for a direct military confrontation whereas SHIELD specializes in clandestine insurgency. The Joes would be more willing to engage in a public battle.
As much as I love the Joes I think SHIELD might take the victory. The Joes are a HUGE task force but SHIELD is pretty big too, maybe even more agents than there are Joes. Plus technologically I think they have the advantage.
I DO think they can take out a Helicarrier. They've taken out Cobras helicarriers, assaulted Cobra Island, and the Terrordrome.
They are a team of specialists and if anything taking on a technologically advanced group like Cobra, dealing with intelligence and counter intelligence, has prepared them to take on an organization like SHIELD one on one. They'd probably lose but they'd put one hell of a dent in SHIELD that would take them years to recover from.
Plus depending on how far it goes The Joe do have ONE guy who could get in and KILL or kidnap Fury and put them in disarray long enough to get an advantage.
I still say SHIELD wins but its a close fight. I'd be more worried about a secret spy organization like SHIELD going to the Pentagon and the Jugglers and having The Joe force shut down. It'd be an easier way to take them on than a direct physical confrontation.
Its an ironic dream confrontation since I believe some of Larry Hamas original ideas for the G.I. Joe comic were taken from an idea of his for a book that was a spinoff from Nick Fury/S.H.I.E.L.D. Its no coincidence that there are similarities between the 80's GI Joe franchise and Marvels SHIELD.
