Yes you can. It's not that hard. Aliens weren't even known to have existed by the Supergirl Pilot. Throwing the Supergirl world into it doesn't have to change much of anything but the Flash/Supergirl crossover. The existence of Superman and Supergirl doesn't have to change anything for the flarrowverse. Have a very great day!You aren't listening. Supergirl being on CBS had absolutely NOTHING to do with it not being set in the same reality as Arrow, Flash, etc.
You also have no idea what you are talking about when it comes to integrating the two universes, because they are fundamentally different, necessitating the complete erasure of one in order for the inhabitants thereof to exist on the other.
You cannot retroactively insert the history of "Earth-S" into Earth-1 - or vice versa - without fundamentally altering what has come before.
I'd love to see the Superverse become part of Earth 1, or vice-versa. It would allow this crossover of heroes and villains that we are all clamoring for. But it would come with too many hurdles, not the least of which is the producers and writers of each show being told that all they've done and how they've progressed their characters over the years is now null and void because 'They' want to neuter the multiverse.
These are all separate shows and the crossovers are only small events within each series. Though I would love it, they are not going to meld them all into one Super Show that runs five nights long.

Having one city relocated across dimensions? Sure, that'd be fine. The problem is trying to retroactively insert Supergirl. . . because Supergirl includes over 10 years of incompatible public backstory.
The existence of aliens in the Earth-1 universe is not known until after Vandal Savage takes over in 2066, so merging the universes in the year 2016 would completely invalidate the final few episodes of Legends of Tomorrow Season 1.
It takes a major Crisis to merge the universes together, not Flashpoint as it's a time travel issue. I'm still against the idea of merging Supergirl into the Arrowverse.
