Well, no need to speculate whether she was a ghost or just a piece of Logan's imagination because we have the real Jean Grey back in another timeline!

t: , I think just the last one of the 5 scenes of Famke was real Jean. The others are in Logan's mind, she was a phoenixy-ghost...not Jean at all.
