I watched X2 again today and I was wondering... Why were Bobby's parents surprised to see a man in their house (Logan) when later on we see they parked their car just behind Cyclops'. If there's someone parked in front of your house, that should be the first hint that something's going on. But when they enter the house they're just talking like everything's fine.

Also how did Nightcrawler alter the color of his face in the first scene? Or was that just to lure the audience?

As far as the car parked in the driveway thing, the father WAS saying something to the son, that sounded like it could have been along the lines of "next time you have someone over..." in response to the car.

Of course, that's merely an assumption, but that's how I look at it.

As far as the Nightcrawler thing, I think he painted his face or something, to cause less suspicion.

Yeah, the Nightcrawler part is pretty much what happened. He painted his face to "blend" better.

But when he started teleporting, the paint was gone. Shouldn't make-up be like clothes and be teleported with him?

(again I think this is just for the audience but you gotta wonder)

The make up just came off as a natural wear and tear of beating up multiple CIA agents.

The alternative to this would've been having nightcrawler running around and doing all the fight scenes with his face painted beige. Which would've been stupid.

But then he would be recognized on the instant he entered the White House. If you pay close attention, he has the paint on his face during half of the battle. Then, we get a close on his face, and the paint is fading away, like he tried to clean it. Should I take screencaps?

Flavio lebeau is right. Nightcrawler's face paint (or whatever it is) begins to wear away during his assault on the security guards. There is a clear shot of Nightcrawler peering through a door, at which point you can see a lot of the makeup has rubbed off.

Sort of. What's supposed to be happening is that his face paint gradually disappears with each teleportation, with the rematerialisation process not replacing as much as was there before! I guess it ends up in the air as particles of 'bamf'!
