I'm sorry, but they didn't just come out and say "THIS IS SUPERMAN'S SON", but they done enough to clearly say that it is his.
1: He tossed a piano.
2: He DID REACT TOWARDS KRYPTONITE
3: Superman did give him the father / son speech, which means Lois did tell him that Jason is his when Supes was in a coma.
No explaing or retconnin is needed. They made the mistake, stick to it now.

That's how I see it too. All that the comic shows is that Lois hadn't realized the child was Superman's yet. The age of the child still matches with the child being Superman's. Plus the general public does not read the prequels. It comes off pretty clearly that the kid is Superman's. If they went back on it now, that'd be horrible. I love the movie as it is.
