Is there any major crossover event where Dr Doom is the main villain? And what are the best Avengers vs Dr. Doom stories?

I don't think that Doom has ever been the focus of a major event. Secret Wars 1 is the only one I can think of.

I also don't recall a lot of times he's gone up against the Avengers (at least since I started reading). I remember there was a story in Avengers vol 1 332-333 where he had a bunch of Doombots invade an Avengers party. He was also involved heavily in Heroes Return. He was also in the early issues of Bendis' Mighty Avengers run.

The -1 issue. Marvel released them for a month back in the late 90s and each told an origin tale featuring the characters of the book
