Here's a run down of how the Murder Mystery RPGs I used to play where handled:
The players (not characters, players) all somehow meet in real life. An idea is that we're all taking a flight somewhere, but our plane is delayed. We're gassed, or something, and when we wake up, we're all alone and locked inside the terminal.
Now the Game Master PMs one of the players and tells him he/she is the killer. So then the game would pretty much just be the players investigating. Every 3 or 4 days, the GM would hold a vote. All players would PM the GM (heh) their votes as to who should die. After the votes have been tallied, the person with the most votes would be killed in a GM post (The killer could choose to write these posts.). At the scene of each murder, clues would be left as to the identity of the killer. The clues would be of decreasing subtlety and discussed between the killer and the GM.
Now; if someone thinks they know the identity of the killer, they send a PM to the Game Master. If he/she is right, the killer is revealed and the survivors must hunt him down. If he/she is wrong, he/she is automatically the next one to die.
