Lots of stuff I noticed, myself, some of it maybe intentional, some of it maybe not, and some scenes that I felt missing almost instantly as they passed
The Kryptonite chunk Lex steals is apparently the EXACT SAME CHUNK he stole in the first movie--as evidenced by the card underneath the display that mentions the rock was found in Addis Ababa in the year 1978
The train set scene seems to be an excuse to do, models style, a recreation/montage of all the disaster sequences in Supermans I and II: trainwrecks, the defacing of Mount Rushmore, cars disappearing into cracks in the earth, torrents of water destroying cities--and with almost the same amount of crap model-work as in the 78 movie. Except this time played for giggles
Glenn Ford's picture is still on the mantle in the Kent Farmhouse
The entire structure of the movie is almost identical to Donner's: Krypton Explodes, Clark lands, goes to metropolis, has to save Lois from an airborne disaster--she faints directly afterwards, Luthor grabs a rock from Addis Ababa, his girlfriend loses her nerve after Lex harms her psychologically (78: Sentences Tessmachers mom to death, 06: cuts her brakes as bait) Lex poisons Superman with Kryptonite and leaves him to die in a body of water.
Deleted Scenes I noticed:
Exploration of Krypton, of course.
Half of the conversation between Clark and Lois in front of the Planet, by the cab, is omitted. The full thing is on the documentary, but half of it is chopped out in the film
Stephen Bender's role is chopped in half as well, ending just as he learns he can float/fly
James Karen is credited, but you hear one line of his, and only see a quarter of his face in frame at the very end, outside the hospital
Clark inspecting his suit in the briefcase is nowhere to be found. I don't know if that scene was in the broom closet, but also the entire white t-shirt rip and the broom closet scene has also been excised.
The shot of Clark iconically lifting his head in silhouette is nowhere to be found.
I'm sure there's other little easter eggs littered around the movie that I missed, as well as deleted scenes from the trailers that you noticed.
