See the notion that you cannot fit both this and GCS both in makes no sense to me. Marvel does this all the time, they're ultimately very different projects.
And no, I don't assume that Batgirl takes precedent over Harley (not to mention Ivy, and Catwoman, etc) these days.

EW on what we can expect
The New 52 books feature her several years after the Joker attack, having recovered full mobility after experimental surgery, although she is still haunted by the near-death experience.
Its unclear how much of that series, written by Gail Simone, will be incorporated into Whedons film, but sources tell EW the movie will follow Simones harder-edged storyline rather than the more comical, playful Batgirl of Burnside series that was rebooted in 2014, featuring the hero as a social-media obsessed student living in a hipster neighborhood of Gotham.
If anything, GOTHAM CITY SIRENS and BATGIRL might be companion projects.
I could see them introducing Barbara in GCS in a cameo type role, and following up with BATGIRL.
The quicker they move on from Snyder the better. Forget he ever happened.
Whedon is the poster child for those who argue that hardcore fans are never happy and don't know what they want.
He goes from being god of the nerds, to making ONE movie (with a lot of studio interference apparently to boot) that the general consensus is "it's good, but not great." And suddenly it's all "he's horrible," and "any movie he's involved in will be a trainwreck" and blah blah blah.
It's laughably absurd really. The Russo's better hope that IF turns out great, otherwise people will probably turn on them really quickly as well.
It's seems to me that maybe the news has gone around Hollywood that the keys to the DCEU have been taken away from Snyder... and that's why we're seeing more major talent starting to step up for the second version of the DC movies universe project.

Who'll be the new Batgirl?? Who will it be??
No one is saying that DCEU isn't also working on non-Batman films. They are. However, it's not a sign of anything for DC to use Batman characters like this, since they are characters with prior solo success in comics and solid fanbases who fit neatly into the universe they've already created.
