From what the movie gave us, she cant hurt him.

Granted, The Last Stand does a terrible job of developing Jean Grey/Phoenix, but based on her feats of strength in the movies, she should be capable of killing the likes of Abomination and Wolverine. Jean Grey/Phoenix can hold back and lift entire masses of water (X2 and The Last Stand) the likes of which greatly outway Abomination and Wolverine. Therefore, she should be able to comfortably hold them in place while she demolecularizes them piece by piece until there is nothing left or obliterate them all at once like she does to Xavier.
