Well, it is tying into Secret Invasion. I don't know about the Skrull part, though. That would kind of suck, since, as I said, all the characters are likeable.
You could even throw in an excuse for why Annihilus turns into a ****** halfway through Annihilation by saying it was Quasar's doing.
I found that at the outset of Annihilation to right around when he made his alliance with Thanos Annihilus came across as ruthless and cunning and strategically minded such as one would expect a being capable of threatening the entire universe to be but then all of a sudden he turns into this whining egomaniac shouting "ARE WE THERE YET?!?" at Thanos like a child in a carseat.
It wasn't like it was a deal-killer or even necessarily entirely out of character it just felt a lot less good than it could have been so it's as good a place as any to fit in that, oh, Wendell allowed Annihilus to take the quantum bands and hid himself inside them so he could attack Annihilus' mind, making the enemy turn increasingly irrational under continual attack from an unseen foe, crippling his ability to prosecute his war, or whatever of that kind of thing. Wendell returns having become one with the Quasar symbol thing burned into his chest and oh what the hell, an eyepatch.
It's a little hinky in that he's not normally able to affect telepathic energy or whatever but that should be easy enough to plot-******** away.
