Putting his hand on Scott's shoulder and saying "Maybe it's about time to move on"? That's waaaay too touchy-feely for Wolverine.
He's not supposed to be a nice guy who is sympathetic, especially not to Scott. He wouldn't have said a damn thing to him about it, but instead would have said in an aside to himself "Guy wants to keep grieving, that's his problem." That scene was out of character for Wolverine.
As for Jim doing work for Superman, I'll just say this. McKellen's shooting schedule for X2 was a matter of weeks, and he had a pivotal role in the film.
And it's not the screentime as much that bothers me but the apparent killing. They didn't have to kill him. There is no feasible excuse to kill him off.
Regardless of his restricted shooting schedule. No actor was as enthusiastic about these movies than Marsden as far as I can tell, and that's one hell of a way to repay the guy.

1. They have to resolve the Scott/Jean Grey storyline.
2. There has to be a reason for Cyclops to be in the film.
3. They don't know if this is the last film, but in case it is, they have to resolve Scott as a character, period, in case it is.
4. They've already done the "taking him out of action for half the film" thing. Doing it again would be redundant and have little impact on the story this time, since they've also done the "Scott turns bad" thing.
5. Killing him off solves all these problems and allows for the introduction and development or spotlighting of several other beloved X-Men characters (Beast, Angel, Kitty Pryde, Colossus, Juggernaut). If Scott Summers had a larger role in X3, you likely would never have seen Beast, Angel, Kitty Pryde, or some of the others. There just wouldn't have been room for it.

3. You can resolve Scott as a character; by having him take over Xavier's school, by having him save his lover from the corruption that has overcome her.
4. But this time if he's taken out for half the movie because of his lover, it will show the strength of the character, how he will fight through the emotional and physical pain to fight for her, to bring her back, that no matter what, he will never give up on her.
5. I never asked to see Kitty Pryde. Never. And to be honest, I don't know of many people who did. Sure, Beast and Angel are great additions, so is the expanded role of Colossus. But the main priority should be established characters. Plain and simple. And do you mean to tell me that there is absolutley no way to keep Scott in a pivitol role and still introduce Angel and Beast, and expand Colossus and Kitty Pryde? Because I can tell you, it is very possible. It just might require a 2 hour movie instead of an hour and a half movie.
