Could have done away with the farm family sub-plot. It just made the film longer than it should.
Also, I don't see why the organization felt it was necessary to create a full on clone of Wolverine... it seemed that everyone in that world knew how dangerous Logan can be.
Out of the many choices of superheroes available why do a superhero known to be untameable.
Why not clone one of the more meta powered mutants--that is less volatile and less harder to control than a beserker.
It reminds me of what Dr. Malcolm in Jurassic Park said during the lunch scene.
It also looked like they had a bunch of dna from former mutants. A Storm clone or Magneto would make that organization nearly unstoppable.
I think what makes it hard to swallow though is that it didn't seem to affect him for what, 50 years? Now it's left him half dead in 6 years?
So Xavier is bad off bc of the alzheimers he developed in the past 6 years? check.
Wolverine is bad off bc of the adamantium poisoning that has finally caught up to him in the past 6 years? check.
No new mutants born in 25 years bc of the corn syrup tampering? check.
But do they ever explain or hint what happened to all the non x-men mutants that are older than 25? Sure some are still around like Logan and Xavier, but it seems like the vast majority have been wiped out in the last 6 years. How?

1) Wolverine solves the problem of the clones not wanting to kill. Rice says that they could replicate the powers but not the rage. They got the most ragey mutant
2) Wolverine is the best mutant for dirty work. Basically other mutants have lives, loves, other motivations. Even just left to his own without the X-Men Wolverine automatically gravitated to merc work and killing for governments.
If you were creating soldiers, Wolverine is the best one. He's a survivor, even if he loses, he just heals and he wins. Drop him behind enemy lines or set him at a task and he will accomplish it, he cannot be stopped. Think of what the movie said about Xavier killing all the X-Men but Wolverine survived. Even from a cost standpoint (and they are a corporation) 1 Wolverine who never dies or needs to be replaced is literally worth an entire team of mutants. That's why they replaced the entire battalion of kids with 1 X-24
3) Finally Rice has a special obsession with Wolverine. Not only is he the best one for their needs but his father created him, and even when he had 20 mutant kids escape the ONLY one that he sent the Reavers after was X-23... it's a testament to the special attention that Wolverine has. It's possible that he had some psychological motivation to "control" the thing that murdered his father and dominate it etc.

I feel that Deadpool or Sabretooth would have been a much better pick, if that was in the books, if they wanted what you are explaining. But if not, that's fine.

Not Deadpool. As much as I love Deadpool, he would have been speaking to the audience and doing all kinds of goofy stuff that would have messed up the tone of the movie.
Sabertooth would have been interesting, and I would have loved to see Liev come back...but I think this worked too. All Logan really had left to fight were his own demons.

I think his pessimism is from 200 years of being used or being drawn into conflicts and in the end mutants basically died off and all he's got left is Charles. That coupled with his dislike of himself for his body count and not wanting to have to kill anymore
