While on the topic, here is an interesting fact about The Matrix.
In the early drafts of The Matrix, Cypher was written as a character who was removed from the Matrix by Morpheus under the impression that he was "The One". It could explain some of Cypher's disdain for Morpheus and Neo.
Are you sure that is true ?
Cause i know that there was an earlier draft where Cypher was talking with neo . It's the "blond , brunette , redhead "scene in M1 .
Basically Cypher tells neo that there have been 5 people who were freed by Morpheus , who believed them of being the one. All of them died at the hands of agents.
It was written in Art Of the Matrix.

Yes the Wachowskis are known to plan their movies thoroughly which means that they they'll film what is written. There are no deleted scenes filmed , but there are earlier drafts and abadoned storyboards. It's here where you'll find deleted scenes.
I'll need to do some more digging ( i'm staying at some rel. at the moment and i have loads of Matrix stuff on my comp) but from what i remember :
M1 :
The beginning of the first matrix movie is Trinity escaping the agents. An earlier draft had a guy from the Neb , who was freed by morpheus calling up his g/f in the matrix. He say that he misses her dearly and wants to meet with her. Once he does that and agent comes and kills him.
After neo visits the oracle , there is a attack by the agents because Cypher betrayed them. In the movie morpheus fights Agent smith in a small toilet and gets his his ass whooped by smith.
In the script/storyboards , the scene is played out differently . Morpheus distracts the SWAT team as neo and co escape thru the tunnels.
Morpheus them jumps out on the street where the entire street is filled with SWAT teams and agents. He fights all of them but eventually an agent kicks his ass.
When neo and trinity go to save morpheus , initially the agents had captured him in a hotel. IN the movie it a goverment building.
Neo and trinity go in the lobby which is filled with people and start firing their guns.
M2 :
I still don't know why certain scenes ( such as the burly brawl) were changed to what we see in the movies. Even i , as a die hard matrix fan , have problems with this :

The burly brawl what we see movie different quite a bit from the burly rawl storyboarded and written.
When smith arrives there is just one smith as opposed to six ( i think) as seen in the movie. Smith gives his usual speech then start attacking neo. Neo begins to kick his ass easily and then smith starts to take over everyone and everything living. People ,birds everyone is taken over and starts fighting neo.
And they all are tryig to take over neo. In the movie you just see neo blocking all the kicks but in the scipt neo is really trying to fend off all these hands . And then the smith jump on neo , neo can't take it and blasts into the sky with a whole pile of smiths still attached.
the smith grab on to each other and as neo goes higher you get his whole chain of smiths clinging on to each other. Finally the chain breaks away and neo goes higher and higher with some smith still attache. One of the smith gives his "it is inevitable speech" and plunges his hand into neos head like a vampire. Neo then crashes into a tv shop. He fights of the remaining smiths and realising that this is a whole new menace which he can't defeat he flies away. People in the tv shop look in horror as one of the smith sadistically slams his fist into a woman and takes her over.
The freeway chase also is changed slightly. I don't quite remember how it is but i'll post aboutit later.
Neo also had the the ability to fire a KI-blast , sorta like Goku's Kamehame wave.
M3 :
Here most stuff was changed due to budgetary reasons.
The siege also featured APU fighting one-on-one with sentinels as the sentiels fired tow bombs towards them.
When neo and trinity go towards machine city , they first face of some giant bio-mechanical machince. Aftewards they'd them have to cface all those bombs.

And there was also a sequence in M where neo would fly thru the matrix megacity and the camera would move conmstantly around him with vertigo shots. The whole idea was nixed after pre-viz alone would cost 1 million dollars.
