Actually the way this process works is the salt water is exposed to radio waves which break apart the bonds holding the molecules together. The hydrogen is then what actually burns, via this chemical reaction:
2H2 + O2 --> 2H2O
So, as you can see, it does turn back into water. Pretty much they're breaking it apart, just so that they can put it back together again.
Maximum Carnage is right about the salt/fresh water balance being disrupted, because they are starting with salt water and ending up with fresh. They need to find some way to re-salinate the water, but then it probably wouldn't evaporate. One more thing, we get salt by evaporating sea water(more desalination) and I doubt there is enough sodium and chlorine in the world to sustain an alternative reactionary method. There is rock salt though, and we could be mining on other planets in the future...the discussion goes on...
