I like the films the way they are. I love II, III, IV and V equally (well V a little more, OK) and I accept I and VI, but both are inferior and we know why. But as a whole it holds up nicely. Nevertheless.... I wish Lucas made FOUR prequels instead of three. Bare with me.
The OT was one story broke in three parts. The PT isn't like that. TPM served as a prologue to the main story, and II and III were one story broken in two parts. Plus, much of the main Clone Wars events weren't shown - surely a lot of crucial action must've happened. So here's what I suggest:
TPM - The same movie, BUT... The movie's title is now STAR WARS PROLOGUE: THE PHANTOM MENACE. The story's the same too, only C3P0 is the android in the beggining of the film, and the Jedi use it to fled away from the Nemodians. From that moment on, C3PO is a companion to Qui Gon and Obi Wan. On Tatooine, C3P0 is broken down, and young Anakin fixes him up with mechanical parts that he intended on using on an android he wanted to make on his own. Aside from that story change (which I think would've been awesomely cool, as I hate the current origin of C3PO), I'd make Anakin just a wee bit older, and the rest is as is.
AOTC. The same film, BUT... Now named EPISODE I, with Lucas properly re-editing the movie this time, giving it a better pace and the love story finally develops properly, too.
A new Episode II: The Clone Wars Animated micro series' storyline is used to construct this episode, with obviously a linear story that fits the rest of the saga nicely. Also, Palpatine's kidnaped, like in the end of CW, but the Jedi begin on searching for him, instead of immediately rescuing him. Would make a good parallel to V's cliffhanger.
ROTS: The exact same movie, only its been a year since Palpatine's been kidnapped. Ah, and the ending.... Aside from Qui Gon's dialogue obviously inserted, the ending would be quite different. As Obi Wan appears to that hideout planet (no "lost her will to live" crap), Obi Wan tells Bail Organa that Anakin's dead. Bail responds as to saying that reports have told him that he survived their fight. Obi Wan insists on Bail by saying that Anakin IS dead. He insists on seperating Anakin from Vader, because he doesn't the past of his good friend be spoiled. In other words, he wants to preserve his friend's past when he was Anakin, and not Vader. Afterwards, Bail Organa wouldn't blatantly say that he'd adapt one of the twins, because we don't know they're twins. The montage of Vader and the kids is different - by the moment Vader mechanically breaths, the hearing of a child crying is heard. Thats enough implication for the childs' having been born. Then, we see Yoda telling Obi Wan to hide in Tattooine and train young baby Skywalker. As Obi-Wan is escaping, two pre-Imperial fighters spot him, and with the order of killing Obi Wan, they blast the ship. Obi Want survives the crash, and seeks residence... to the Lars homestead. He tells them the kid is late Anakin's son, and Owen Lars takes the kid and forces Obi Wan out. He doesn't like Jedi and the fact that Anakin walked out on them after Schmi's death dissapointed him. Obi Wan walks out, understanding the kid needs to be with his family. He walks away like he did in the movie, initially. I would've liked the ending better this way, because there's at least the elements of surprise kept with Leia and all. Also, the identity of Anakin and his being dead by Vader is given a seed this way, as no one recalls Vader actually being Skywalker before. Only Yoda and Obi Wan know who Vader was before.
And thats about it with the prequels. Oh, and one other thing.
Since there's PROLOGUE, I, II, III, IV, V, and VI, there could've been an EPILOGUE afterwards, set 30-40 years after ROTJ, with Luke and Leia battling a Force-user who, much like Anakin, was conceived by the Midichlorians. Also, Anakin's ghost would seek to make ammends with Leia and Luke, seperately, before going away forever. I could expand the story if you want...
Anyway, thats how my plan for SW prequels AND an epilogue for OT would've been like. I respect Lucas' vision, but I think he could've used more ideas like, well, mine (said he, expecting the cry out "you're crap, Batman Beyond!"
