I'm going to be a bit off-beat here, please don't judge me right off the bat.
I would like to have seen more racism.
Ostracization, being a minority, a hated minority, is one of the core ideas behind the X-Men. It's what keeps X-Men from being the marvel version of dragonball. It's one of the reasons the X-men go after mutant villains. It's why the X-Men school is a "haven" for mutants, and not just another place where they hang out.
In X3 the vast majority of the population seemed absolutely passive towards mutants and their powers, no repercussions were shown when mutant powers were used to cause harm to others - the only time any sort of hostility was shown was in the opening scene of X1, with wolverine in that bar.
You know, on the one hand you have these specially built prison facilities (like the one for magneto) and all these anti-mutant programs going on, and yet the feeling you get is that the world's population is, for the most part, jaded, uncaring, unable to aknowledge that there are mutants around them, among them. If the population was accepting of mutants, then why would magneto have to act the way he does, with his brotherhood and acting all persecuted? If the population really does hate mutants, then where's that hate? Or maybe magneto was just senile the whole time.
