Maybe the manor is done and the penthouse is a more convenient launching pad so to speak for Batman rather than having to drive miles into the city each time there is trouble. Although of course he would still be at the manor sometimes and use the batcave and such.

I don't think it was defined in BB that the film was set in 2005.
It was just a Batman origin movie set in the modern world, that's it.

I imagine TDK will be set very shortly after BB since at the end of the first film the Joker is already out wrecking havoc.

That's a point that many overlook. Months could have passed since the League of Shadows attack.

If a cop fires his/her gun in indisputable self defense there's still a big long process of reporting and investigation before he/she is back on the streets. Gordon teamed up with a wanted criminal to blow up the Gotham train system, I highly doubt he was promoted to Lt. the next day.
