I highly agree with you, especially about a Gotham straight out of the comics.I actually think one of the things Nolan originally had in mind for his three Batman films was to first place Batman in the real world, without all the things that on the surface seem ridiculous (Batmobile, costumed supervillains, etc), and work toward those things gradually, and have them all make sense by the end of the third film. I wouldn't be shocked if by the end of the third film we have an actual Batmobile, a fully functioning Batcave, costumed supervillains, and a Gotham straight out of the comics. If that was Nolan's plan, I applaud him for it. Instead of taking the easy way out, and just having Gotham start off with one foot firmly planted outside reality like Burton, where a Batmobile, colorful supervillains, etc. all seem perfectly normal, he decided to show how the city went from point a to point b.

This way we could see the city of Gotham evolved into a totally new character. And I'm glad Joker was used in the "second act" of this trilogy because the Joker could be seen as the transition between the old Gotham and the new Freak Gotham.
