I think that exactly what we are seeing. The Registration Act makes no sense unless there's lots of unknown supers hiding in the community. Remember the big box of terragenisis crystals that disappeared ? If the mist was released in a global event (as happened in the comics) Inhumans would pop up everywhere.

wild guess: this new/real SHIELD (if their legit) only came about on the original SHIELD's collapse, so they're like Coulson's team except apparently they have a different backer than Nick Fury. (or maybe Fury isnt telling Coulson the whole story. again.)

I think just like Hydra, SHIELD is broken off into a bunch of different splinter groups with their own agendas. This will result in a mini-Civil War to tie into the movie.

So far, Gonzales' S.H.I.E.L.D. is composed only of the remaining crew of the Iliad and the surviving students and professors from the S.H.I.E.L.D. Academy. I don't remember S.H.I.E.L.D. Agents ever calling their naval branch or their students "H.A.M.M.E.R."
