As to your question, the guns that are used have a technology built into them that lets them differentiate and fire different projectiles based on a particular individual's bio-signature.
That's why Teddy's bullets were hitting the Man in Black without any effect; because the MiB is a guest, Teddy's internal programming - which prevents him and all the other hosts from harming the guests - kicked in and the gun he was using essentially fired 'blanks'.
