The one in TDK is just after Alfred reads Rachel's letter to Bruce, and then brings it in on a breakfast tray. Bruce is sitting in his bat costume brooding over Rachel's death.
In BB, Batman tells Gordon :
" The storm is coming "

A storm actually happened in BB, I think that's what Batman meant when talking to Gordon. I don't think there is a connection here.

There are quite a bit more than that. There are indirect references to Ra's Al Ghul's ideology ("Criminals aren't complicated, Alfred.") and to the Waynes ("... first legitimate ray of light in Gotham in decades."). Not to mention specific scenes and shots that are homages to scenes and shots in Begins.
It's weird, I know that line is in there but I never thought about it too much. Now that I think about it, that's awesome. Yeah, Dent says "With Carmine Falcone in Arkham..." That's kind of cool that Dent mentioned Arkham.-Carmine Falcone mentioned being locked in Arkham Asylum.

This is so strange. I knew about this line, but it never really hit me until now. That's a direct reference to Begins. Really blatant. Why is my mind only now just processing this? The line never really dug in until now.

Ra's admitted himself he was on a suicide mission. "My fate lies with the rest of Gotham". He knew there was no way he was getting off that train alive. Hell he smashed the brakes for good measure.
Followed by Alfred saying "Very well" when Bruce says nothing and begins to walk away and Bruce calls him back. Both scenes where Bruce is grieving for the loss of someone, too.
That was a neat touch.
