Does Marvel have a problem with their villains?

Another great thing about Killian's plan in Iron Man 3 was how he positioned himself and the rest of A.I.M. to become the secret but still-very-real leaders of the United States by eliminating the President and installing the Vice President as their puppet and accomplice. That way, they would control the U.S. without ever having to reveal themselves, because the smooth transition of power was already in place to give A.I.M. control of the country, and no one would complain because it was a seemingly legitimate transfer of power. That's a really smart move, and it shows how smart Killian and the people who work in A.I.M. really are.

I could practically imagine Killian gathering his friends at A.I.M. and saying, "How would you like to take over the United States and never get caught for it? And as a bonus, taken down Tony Stark for good?" And then he would get into a football huddle with Ellen Brandt, Maya Hansen, Eric Savin, and the rest of his A.I.M. friends and lay out all the pieces of the plan for Team A.I.M. to take down Team Stark and take over the country. And the best part is, Killian and his crew came close to winning.
 
I was watching that Invincible Ironman animated movie yesterday, the one that came out in '07 and while the movie itself starts off good and kind of loses focus, I couldn't help but wonder what it could of been like if we got an actual Mandarin film. I was so disappointed with how they treated him in IM3. I guess, maybe Marvel wanted to save the introduction of magic into the MCU for Dr Strange perhaps.
