This is insanely hard to choose!
But as for best scene of the whole trilogy, right now I'd say the TDKR ending sequence or the scene after Talia's death where the weakest scene of the movie goes into one of the absolute best, when both Selina and Gordon realizes what Batman is about to do, love their reactions and the moments they create. Selina realizing how much she really cares for him and gives him that fantastically romantic and passionate kiss (love how long it is and how it's filmed, the way the camera moves a half round). And then Gordon realizing this might be the last time he sees his long time "friend" and partner, so he wants to know who he is and Batman's answer about being a hero is one of the greatest lines in the movie, and then that flashback to BB and Gordon's "Bruce Wayne?".
