This is insanely hard to choose!

But as for best scene of the whole trilogy, right now I'd say the TDKR ending sequence or the scene after Talia's death where the weakest scene of the movie goes into one of the absolute best, when both Selina and Gordon realizes what Batman is about to do, love their reactions and the moments they create. Selina realizing how much she really cares for him and gives him that fantastically romantic and passionate kiss (love how long it is and how it's filmed, the way the camera moves a half round). And then Gordon realizing this might be the last time he sees his long time "friend" and partner, so he wants to know who he is and Batman's answer about being a hero is one of the greatest lines in the movie, and then that flashback to BB and Gordon's "Bruce Wayne?". :hrt:

My all time favorite scene is the interrogation room scene between Batman and Joker. It was the perfect clash of the two characters. Black vs white. Sanity vs insanity. The most famous hero vs villain feud in comic book history done to perfection right here.

That scene didn't work much for me because it wasn't a big pay off to a character I cared about in the movie.

BB: Batman's first appearance at the docks, being a badass.
TDK: The interrogation scene between Batman and Joker.
TDKR: The first fight between Batman and Bane.

I would add the ORIGINAL TDKR Prologue, without the re dubbed audio.. it was WAY better and more synchronized with the music,.. but since it's not in the theatrical cut, i can't add it
 
I love so many moments but I think the most powerful one for me is when Batman decides to take the fall for Harvey Dent at the end of TDK. The sacrifice and Gordon's speech are just so powerful to me.

I also love the moment in TDKR when Selina tries to plead with Bruce to come with her and she says "You don't owe these people any more, you've given them everything you have" and he replies with "Not everything, not yet". Something about that scene is so Batman like, especially the first time you see the film and you're not sure if he makes it or not.

As the previous poster mentioned, Bane's dialogue was fabulous there.
 
Batman escapes from Arkham aided by the swarm of bats is hands down the best scene in the entire trilogy for me.

My favorite sequence/scene from the three films..

Batman Begins: The Arkham Asylum scene (which echoed Batman's escape in Year One) which also led to the Tumbler chase (the moment where I made a complete 180 regarding the look of the "Batmobile"). When the Tumbler started jumping rooftops, I almost damn near lost it at the theater.

The Dark Knight: One of the main reasons why I felt that Nolan should have stopped with TDK was the final scene. Batman sacrificing himself and explaining his role in Gotham and Gordon's final speech is cinematic gold. It wasn't your traditional Hollywood ending, but in regards to the Batman mythos, I loved it.

The Dark Knight Rises: The scenes at the pit are important and the turning point in the Bruce Wayne arc. The setup early was great. Batman is overconfident, but like Alfred mentioned, he almost had a death wish. In the pit, Bruce realized that to save Gotham, he had to first save his humanity. How does a man who doesn't fear death save a city who values it so much? I wish it was fleshed out more, but Bruce's redemption is ultimately what aids him in saving Gotham.

Favorite scene is definitely the Joker interrogation, but a very close second is the 1st Bane fight.

Update on this, with a late entry tied for second: Batman's return in TDKR

I said this in another post, but IMO it's the most unabashed "Batman-like, comic-booky" scene in this whole trilogy. From the lights flickering off announcing his entrance to the end where Catwoman gives him a taste of his own medicine, it's just vintage Batman to me.
 
I think I forgot to say: Bruce and Blake at Wayne Manor. One of the most defining moments of this trilogy, imo.

The Joker disguised as a cop, the car chase, the interrogation room scene and Harvey's burning, Joker burning the money, the hospital scene, Joker's last scene, the ending

Selina's introduction, shirtless Bane in the sewer, Blake's orphan dialogue to Bruce (any scene between Bruce and Blake, for that matter), post-Stock Exchange chase, Alfred's cafe fantasy, Alfred's confession about Rachel's letter, Batman and Selina fighting side-by-side on the roof, the whole build-up to and Batman v. Bane Round 1, blowing the football field, Bruce escaping the pit, "Judge" Crane, Batman saving Blake, the lighting of the burning Bat symbol, the entire climax and ending

I picked Ra's Training Bruce in Batman Begins.

It's just so... I don't know a word to describe it.

But it's truly the beginning.

I have an uncommon one. It's the scene where Gordon is at the crime scene with the two dead cops and Batman emerges from the shadows. This scene had a few things that I love about Batman mythology. Batman's detective side coming out, The Joker's creepy way of leaving his dead victims with a smile and Gordon allowing Batman to do his thing. It was like something straight out of the comics. It was also beautifully shot. The Dark Knight is, to me, the greatest Batman film ever made. By far.

The final scene. It's a definitive Batman moment. "I never said thank you." "And you'll never have to." The Joker card reveal just brings it over the top.

For me it's a tie between the interrogation room scene between Batman and the Joker and the whole final five minutes (Two-Face confrontation/Gordon's speech)

The Dark Knight Rises
The first fight between Bane and Batman in the sewer. The most brutal scene of the trilogy. I loved all of Bane's dialogue.
