And...I heard that, TMNT loosely follows the events of 2 and 3...but it does come right after 1...so, in TMNT-verse, Shredder "died" as Shredder, not as Super Shredder.

Munroe and co. clearly want nothing to do with the two TMNT sequels (visual references aside). I doubt the dumb "Super Shredder" storyline will be kept. Over at the technodrome boards he said that he would probably just "ignore it".

Well considering TMNT took the "Superman Returns" route, with a loose continuity, I sincerely doubt we'll ever be seeing Super Shredder again. Which wouldnt hurt my feelings to be perfectly honest.

well hey, i think he'd be a much cooler cg character than kevin nash in a suit. if those big mosters could work in this film, super shredder could totally work in the cgi realm. and did they really ignore part 3? because i could of sworn i saw a samurai mask next to shredders at the end of part the film... no i'm positive i did.

That scene also shows the ooze canister, more of the smaurai armor and the time travel septor itself.

I'd bet money that it won't be Super Shredder. In fact, I doubt we'll ever see Super Shredder again. Not only was it one of the lamest ideas of all time, but co-creator and current rights holder Peter Laird also hated the concept. C'mon, folks. His costume mutated. You can't justify that no matter how bad you want to.
