How I would handle this franchise in a fantasy world...
Spidey 3:
Introduce black suit spiderman, Mary Jane, J.J.Jameson, black cat(no origin), flash Thompson return (MJs boyfriend) and venom in spiderman 3.
Concentrate on the complexity of being spiderman use the new suit to emphasize duality issues. Develop more story focusing on spidey himself as he discovers the suit in a similar fashion to the spectacular spiderman story, including both Venom and Black Cat. This could be the focus of the story. The suit would attach to Parker but not for too long before he discovers it's true symbiotic intentions.
Develop more complexity in Peter Parker's present moment with moving on from the death of his love and getting use to a day job with hard ass J.J.Jameson as a boss, Parker could perhaps work with flash, and confide in his once enemy (due to Gwen's death).
Spiderman will develop trust with Flash as well as Mary Jane and interest in the mysterious black cat.
Forget the Parker parents drama (just pretend it never happened).
Minimal use of Aunt May.
Thinking he destroys the suit it will find its way into flashes life. Empowered and egotistical flash is though to be to be spidey in his new suit (by the media/J.J.Jameson). He will do things to separate himself from spidey, bad things. This will effect his alter ego as flash and draw him away from MJ. Only later to become completely driven insane, venom will confront MJ and destroy everything only to be defeated in a brutal showdown between him and spiderman. The movie will end with flash at ravencroft.(Agent venom will be Created in Mid-Credit scene) Parker and MJ will spark interest in one another due to the traumatic situation of witnessing a friend become a monster.
Sinister six:
Introduce agent venom, Felicia hardy/ Black cat(save her development for S6), Quentin Beck(to later become Mysterio,
Agent venom is created by same person who creates sinister six as a potential member?/reinforcement if they should turn on the guy behind the scenes.
The sinister six are introduced; Doc Ock, Vulture, and Green Goblin will be focus villains. While rhino, electro (new look/ take on character), and the lizard will be supporting characters. They are put together simply to kill spiderman and any other threat. (Corrupt government program funded via Oscorp?)
Agent venom will escape and the sinister six will kid nap Mary Jane to spite him. Spiderman will help agent venom to save Mary Jane and escape the sinister six. The sinister six will eventually regroup without lizard(he could struggle to kill spidey/show weakness), give rhino his new suit and then we add Mysterio to empower the team.
Spidey can join forces with agent venom, and black cat to defeat the sinister six even though he will defeat them single handily( unbeknownst to him). Epic battle scene ending in no death, though it will be brutal. This could wrap up what we want to see, leaving all characters intact.
Then BAM stop making movies for a few years, give this franchise the rest it deserves.
Although...
If done well can leave the door open for a Venom movie or perhaps a female led spidey film(black cat or a film including her in a spidey universe) though I think most of us want this mess cleaned and not open to more complexities.
