I agree the scene with Pete asking Harry where Ock's lair is is a plot hole, it's the way it's presented, as if Harry tells Pete in a scene we don't see so we can cut to the chase.
Ock threatening Harry makes sense in the movie though. Harry agrees to help Ock, yes, but can set conditions on when to meet etc, because he has to actually go get ahold of the tridium, and a lot can happen between now and then.
He can bs Ock and Ock will not not know it, tell him it will take a couple of days to get it, and in the meantime set a trap for Ock with the cops, catch a plane to a secret location, or whatever.
If Ock cuts a deal with Harry there is a level of trust there, mutual benefit, so Ock is willing to help Harry out because then Harry will sort him out with no problems that may arise from Harry setting a trap for Ock, if all he has is a death threat hanging over him. If he wants something from Ock in return though, there is less chance of Harry betraying Ock, so both guys will get what they want.
edit: and the car through the window, I covered that back on page one or two, it's something that I am getting a little tired of seeing people gripe about, people read that scene wrong all the time, it's actually pretty simple. there's nothing wrong with the scene. He is on a rampage to attract spider-man, throwing **** around, and is also in Pete's neck of the woods to try and find him, he only sees Pete and MJ *after* he has chucked the car through the window, and they are standing looking out of the broken window.
