Well, I definitely want the villain to be Brainiac. I mean, I think that if they have to retell the origin--linear or not--then they have to have an epic story to which they have to tie it. As big a fan as I am of Superman: the Movie, it does kinda trail off at the hour-or-so mark. Most superhero films have at-least a half-assed way of incorporating the villain into the hero's origin and since Superman's origin has already been told, they need to approach it by-way-of "his origin and some bad guy is not enough."
One thing I think they should look at is Roy Thomas' Superman: War of the Worlds. While I don't think--in any way, shape or form--that the movie should be like that, it at-least incorporates Superman's origin into another story--a well-known one at that. Imagine if Brainiac wanted to conquer Earth, and Kal-El was the only one who could stop him, but people were uncertain of whether or not he had ties to Brainac. And since there've been versions of him where Brainiac is from Krypton and versions where he isn't, it could keep even hardcore fans in suspense provided they keep a lid on it.
