May and Coulson were, obviously, both present for that event, so they should be fully aware of what happened. When Coulson is looking over the files about Skye's parents, he asks May to help him uncover whatever happened. If May were the one to take Skye in and Coulson was present there would be no reason for them to look into it; it wouldn't be a mystery at all.
If they did go that route or reveal Coulson or May as Skye's parent, they'd better have a good explanation for why they had to pull files and use multiple episodes to figure it out.
Well in one of the last few episodes it was quite clear may and coulson now know and arnt telling her. My guess is they just didn't think (nor had reason to think) skye was connected to that innocent

As in Erda the goddess of wisdom & earth in Wagner's ring cycle opera that his interpretation of is based on Thor's mother in Nordic mythology?
