They apparently did film Gomez being killed but for time reasons it was cut and they just jumped ahead to where he was already dead and hank was already hit.

Exactly. Things were going great with Walt and Gus...loads of mutual respect between them and Gus had extended Walt's contract indefinitely to the tune of 15 million a year, as Walt had requested a scenario from Gus that provide continued security for his family, by which I think he meant safety from Gus/The Cartel as much as more money which he already said he didn't need.

What is a loose end with them?

I think they said all that needed to be said with Grey Matter. I don't really understand how people can think things like Grey Matter and Gustavo Fring's past are plot holes or loose threads.

Eliot and Gretchen bought the same super duper air filtration system from Madrigal Electromotive as Gus and Gale did for the superlab...could mean nothing...could mean a lot.

And people wanna find out why Don Eladio didn't kill Gus...something relating to his real identity and why Hector Salamanca referred to him mockingly as "General".

To be fair to Jesse he didn't ask Walt to come and save him and he paid Walt back by refusing to give the green light to Gus killing him.
