The Lannisters havent lost their ancestoral home and been spread across westeros. There is also a Lannister on the throne. And Lady Stoneheart isnt really Cat. Its her reanimated corpse, but what came back is not the Cat that died. So thats hardly a resounding victory for the Starks.
The Lannisters and Stark's have almost totally different strengths and weaknesses:
-The Lannisters head family has a lot of problems in regards to their inheritance, but a strong base of branches and cousins; the main line has serious problems, but they've got plenty of Lannisters in the wings. The Stark's on the other hand have no cousins in the books, but a clear line of succession and numerous "pups" that's still standing even after the Red Wedding and other disasters.
-The Stark's together increase their strength; the Lannisters destroy each other when together.
-One Lannister taken prisoner unites them into an effective and focused fighting force; the Starks have their biggest infighting once one of them is taken hostage.
