Hiko's only disadvantage is that Hiten Mitsurugi Ryu is deterorating his body just like Kenshin's. That disadvantage is nothing compared to Shishio's disadvantage.
You must also take into account that Hiko is undisputabaly the most powerful character in the Kenshin universe.

It affects Kenshin the worst because he is so small and his body was not meant for it. Kenshin had to give up swordsmanship by the time he was 33. It affects Hiko to, but at a much, much slower rate.

That is Soujiro Seta, not Seijuro.
And Soujiro, while he would lose to Shishio if he did get into a fight with him, would present a tough challenge for Shishio on account that Soujiro knows the Sakuchi and Shishio does not. Also, while Shishio has taught Soujiro swordsmanship, Soujiro was able to develop his own unique style.
Shishio's only main advantage against Soujiro is that Shishio knows all of his moves.

It's not really implied to be so here. Anyways, Hiko would annihilate Shishio. Even Watsuki admitted that Hiko was like the joker in a pack of cards.
