Three moments jump right to my mind, so these would be my top in this order. Pretty sure they've all been mentioned:

1. Gwen's Death all the way through to the end of the movie in The Amazing Spider-Man 2
2. Batman flying the bomb out of Gotham all the way through to the end of the movie in The Dark Knight Rises
3. The train passengers seeing Peter's face and standing up for him in Spider-Man 2

The climax in Days of Future Past where young Xavier is pleading with Raven to not assassinate the President. Something about that scene just really got to me, the tension, the stakes, Mcavoy and Lawrence's performances, it all just clicked so well, for one of the most emotional finales ina ny CBM imo.

Seeing a Raccoon [BLACKOUT]weep so much over loosing his best friend[/BLACKOUT] was just heartbreaking.
