There's nothing to indicate it does take place 2 years later.
What I want to know is how it came out that Hulk hasn't transformed in two years. Was it in the footage and mentioned by someone or did Ruffalo say it?
I love how widow's terrified about the possibility of the hulk, it really shows just how much of a wild card them trying to recruit Banner is. She's probably thinking, "If this hits the fan, I'm dead."

So is that green flash from the shack in TFA teaser just a fake out? Or could that be from a different scene?
It's just that TFA teaser suggests that there is a Hulk out in this scene.
it is so obvious that banner is going to become hulk in this scene with black widow.this is the scene where light in that cabin goes from red to green. i think thats it!

The NYCC scene happened at night, just like in the TFA trailer. The same overhead shot of the green glow was used, minus the glow, in this clip.
In the clip, it is also mentioned that Banner hadn't hulked out in 2 years.
I feel like if somebody tries to do a timeline of all these movies (including future movies) it'll end up looking like a DNA helix.
One guy said earlier that he got about 19 minutes but its all cast stuff, nothing exclusive.

I don't think its been suggested yet...but, what if the 2 years are progressed through the movie? Like the team training together and what not and then theres a time shift to two years where they finally go get hulk or whatever? It's just an idea

There is a section called marvel movie timeline if you are really interested. Myself and many others have come up with various workable timelines. One thing that might help you with when cap woke up in new York is the ad for the stark expo. The stark expo ad is the one from iron man 2 so cap wakes up sometime around the stark expo.
Here's the thing: in the boxing gym scene, we see Steve asking Fury, "Do you have a mission for me, sir?" Not sounding too happy about it, either. So it sounds like he's already working for Fury in some capacity. I'd be willing to bet that he's had at least a few months to sit around and mope and feel sorry for himself and catch up with dead friends and loved ones in the graveyards.
