Well they go into space and have multiple components which make it hard for a targetting system to hit the right part since the larger hotter components (fuel and ignition parts) are typically picked up leaving the warhead to drop unopposed. It was the same problem the patriots had with the scud missiles. These types of issues were the basis for the star wars program, using satellites to shoot down the components when they reach space.
Systems like the Aegis are brilliant at taking down things like cruise missiles or other planetary weaponry but once you leave atmosphere it's tricky for any sensors to follow and track through the atmosphere levels (suprisingly similiar to why subs can have trouble at certian depths). But systems like the aegis use guns to shoot down the missiles and the guns only have a certian range of accuracy and orbit isn't there.
I was going to mention that. That was why the missle defense shield in Europe was so important. From the film I saw they said it was functional and that they could hit anywhere on the missle they wanted with superb accuracy (wish I could remember his exact wording).
