i know i'm in the extreme minority, and they even removed it in the comics, but i love the collar. it gives a little more regal look which i like. *shrugs

That's a big question I have too. Will Supes bust out of the ground in a three piece? Probably not. So does someone/thing move him to say...the scout ship? Will the black suit be there specifically for healing kryptonians? A bacta tank? There's a whole lot of the scout ship we haven't seen.
Asides from the issue of how he will re-appear in the film, I hope that we get to see a more 'responsible' Superman in JL. Responsible in the sense that you can't leave Kryptonian tech lying around on Earth, because sooner or later people like Lex (or the military) will use and abuse it, putting Earth at risk from creatures like Doomsday.
To that end, I'd like to see the huge ship in the middle of Metropolis removed by Superman when he returns. It could serve a useful function as the new Fortress of Solitude if it was repositioned in the Artic or somewhere else remote, or even serve as JL's watchtower if taken into orbit.
It would be a nice node to the comics if the remaining robot helpers on that ship detected Superman's revival - with him perhaps in a still weakened state - and brought him to the ship, perhaps using a regeneration matrix like in the comics to help him recover.

Yeah I honestly don't see any changes to Superman at all...
Different muscle suit underneath (look at the abs) and a certain segmentation in the crotch area:

I don't see any other differences, could be that color was slightly altered as well. Wondy's suit also had only minor changes - more vibrant colors and fully enclosed greaves.
Oh, and thankfully, his hair doesn't look as slicked anymore. At least, to me it doesn't.
