i think that shield has been skrullified...and fury knows this so he got out.
i dont think iron man is a skrull but is being played by the skrulls...and the death of cap is a ruse by nick fury to draw out the skrull.

i also thi nk that falcon,bucky and most other people don't know this...and maybe just maybe the hulk may be mankind salvation in disguise....

While I still believe Fury was ousted from SHIELD in the wake of the Secret War stuff, you bring up a good possibility: maybe the Skrulls seized the opportunity to infiltrate SHIELD while it was under Maria Hill, who sucks and was therefore in no way even close to as good a director as Fury was.

He has been for some time.

The Skrulls saw that Daredevil was gone (Perhaps they knew he was Matt Murdoch in in jail, perhaps they didn't) A Skrull went down and took the place of Daredevil in the streets....until the real DD caught up with him, thinking on his feet (Or a pre planned back up plan) the DD Skrull altered his face and unmasked to reveal he was Danny Rand. And from there the Rand Skrull got swept up in the whole thing and is now a Memeber of the New Avengers.
