What if Scott Summers, now leader of the X-Men and the whole mutant movement, came up with what those at the Mansion called a Mutant Exchange Program? A program that got other teams and government agencies to put mutants in the forefront. Fantastic Four, the Avengers, and so on.
The goal, to get mutants out there in the public eye and associated with heroes and teams that the public love and trust.

What If: Beyonder

Okay, those of you who read Avengers: Illuminati know that there is an asteroid out there shaped like manhatten (plus some water) created by the Beyonder to play games on (Apparently Secret Wars II). What if he made a mistake. It was retconned that he was a mutated Inhuman who's reality warping abilities came from the combination of his natural powers and the Terrigen Mists. But obviously he's mortal. What if he made one mistake. What if when he dissolved the world, appearing to comply with Black Bolt's command and then reformed it one of his creations retained their memories. The only one who wouldn't be destroyed by being reverted to miniscule chunks of asteriod... Flint Marko.

Flint remembers everything, and in his panic over trying to cope with it, he accidently wraps a civilian into his mass... and they dissolve. When this happens he finds the memories of that person, realizing they only go as far back as the restart. He goes to the FF to figure out what's happening, as all the Beyonder's constructs don't realize what is Really happening. Reed runs some tests and comes to a dire conclusion. To test it he tells Flint to absorb a nearby metal table. While expecting it not to work, Flint is surprised to absorb it.

Reed glumly informs everyone that this world is a construct made of space dust, cosmic sand. This is why Flint remembers, the Beyonder forgot to cancel consiousnesses, he just dissolved everyone thinking it would kill them all. Well there was one person who could already do that: Flint Marko. Johnny, refusing to believe it tried to prove Reed wrong. Flint tried to stop him, but Johnny charged in. He was absorbed by Flint's body. Flint apologized abjectly, remorse being driven into by the minds he'd absorbed. He then realized he could now use Johnny's powers in conjuction with his own, meaning he'd never again have to fear by fused since he was now fire-proof.

The new Four (which include's Marko) set out to find out what is really going on. When enemies attack Marko tries to stay out of the fight, but does wind up absorbing a few more people. As the minds are added to his own, his thought processes change. He begins to realize that what's happening to them isn't really death, but in fact the only way they can live free, through him. He does his best to force it on no one, but it becomes less and less avoidable as they get closer to the Beyonder, who is enraged at his game getting away from him. Finally after beging blown backwards, scattering over Ben, Sue, and Reed and absorbing them, his mind begins to sharpen. and Reed's last independant thought to Marko is "You not some sand man anymore... your mass and location... I think we can call you a nebula, which Flint Marko takes as his new name. the more people he absorbs the harder it becomes to avoid absorbing them. He becomes massive, capable of penetrating the illusion, and using all his new powers in concert. When he absorbs the faux Galactus he becomes a true cosmic level being. Of course the fake wasn't on par with the real thing, but it is enough to tip his scales and allow him to truly face off against the Beyonder.
 
In The Amazing Spider-Man #24, Mysterio makes Spider-Man think he is going crazy. Thinking he is too dangerous with his powers and loose mental state Spider-Man nearly reveals his identity to a Psychiatrist [BLACKOUT](secretly Mysterio in disguise).[/BLACKOUT]

What If... Spider-Man Actually was Going Crazy? What if the radioactive spider bite that gave him his powers also began deteriorating his mind?

What If... Mysterio Won? What If Peter did reveal his secrets about being Spider-Man, how he became Spider-Man, and who is loved ones were to the Psychiatrist?
 
What If... Weapon X experimented on super humans and not just mutants like Wolverine?
What if they experimented on superhumans like Spider-Man and the Hulk, turning them into living weapons like they did with Wolverine?
 
Chains... chains, drugs, and darkness. That was all Weapon X gave them. The outside world knew almost nothing of superhumans. They were all quickly captured by the government and forced into the program. All were subjected to intense genetic experimentation and biological manipulation. To enhance their powers and sharpen them into deadly weapons. Other times it was to duplicate their powers in others. THat was how Luke Cage had come about. Both Isaiah Bradley and Steve Rodgers resided on Cell Block T. Block T was reserved for "Resistant" individuals. Those that refused to be broken. Their powers were replicated into A young black prisoner, now known as "Cage".

Not many others lived on Block T. Peter Parker, though his powers were replicated into the far more compliant and sadistic Herman Schultz, the Scarlet Spider. Ben Grimm, who's powers had not been replicated but had been enhanced. Jamie Madrox, who's powers could only be replicated for a short time before killing the subject. Namor, who had once been a willing agent, but when his memories returned, he renounced them.

On the outside there is one organization that knows of their missing breatheren. The Avengers. Lead by Tony Stark, including Victor Von Doom, The Pyms, Dr. Stephan Strange, and Prince T'Challa (whose borders Weapon X has violated on many occasions). They are also supplimented by the reason Jamie Maddrox cannot be broken: His free Duplicate. They have plans in place to make a raid, but what will these beings be when freed... will they save our world... or take their bloody vengance upon it?
 
Nice story. Makes me want to see some character designs.

What If... the Scorpion killed J. Jonah Jameson?

In the Amazing Spider-Man #29 Scorpion breaks out of prison and heads straight for the Daily bugle to get his revenge on Jameson.
Peter Parker hears about this while there and decides to get Scorpion's attention by swinging around in the open in one area as Spider-Man. Meanwhile Jameson wants to get Spider-Man to go after the Scorpion so he puts out a special Daily Bugle that afternoon calling Scorpion and Spider-Man partners, thinking the only way he can prove he isn't is by stopping Scorpion and saving Jameson's life. Scorpion sneaks past Spider-Man and heads straight for Jonah.

What if Scorpion had killed Jameson?
 
What If... Peter Parker married Betty Brant?
What if, in a haste Peter proposed to Betty when she revealed that Ned Leeds had proposed? And because she truly loved Peter Betty said yes, but Peter finds out after that Betty wants a quite simple life and would never marry a man like Spider-Man.

What If... Jack Kirby met Ben Grimm, the Fantastic Four's Thing?
A while back Marvel had a series where Stan Lee met his co-creations like Spider-Man and the Fantastic Four, but what if the Marvel did a follow up series?
What if Jack Kirby met the Thing, a character he felt was him in comic book form?
What about Steve Ditko meeting Spider-Man?

What If...the Green Goblin had turned out to be just a random nameless criminal?

It was rumored that one idea Stan Lee and Steve Ditko clashed over was the real identity of the Green Goblin. From the rumor, Steve wanted it to be some random criminal that Peter had never met before while Stan wanted it to be Norman Osborn.
What if Steve got his way and the criminal was a nameless crime boss that Peter, or Spidey,
had never seen before (as it sometimes happens in real life)?

I know that they already did What If Aunt May was bitten by the radioactive Spider, but this is different...

What If... Peter's blood gave Aunt May Spider-Powers?

In one early issue Aunt May needed a blood transfusion, luckily Peter could do it, or could he? He worried his Spider-Blood might hurt Aunt May or something bad might happen because of his Spider-powered blood. But in the end it turned out that Aunt May was fine, and it didn't seem like Peter's blood did anything but give her the transfusion she needed.
But What If Peter's blood gave Aunt May Spider-Powers? With Peter already being Spider-Man, how would this have effected things? Would Aunt May become an elderly Spider-powered character, would she be like Jay Garret from the Flash or She-Hulk from the Hulk?
 
What If... Doc Ock found Dr. Stillwell's notes about genetic manipulation and creating the Scorpion, as well as notes from Connors' experiments, and the like?
Scientists' can often share research with others, even work together, what if Doc Ock worked his way into working with scientists, or found notes from sceintists, who were involved in creating Spider-Man worst foes?

I don't think that Beck ever had an endgame plan for the possibility of him winning. He certainly doesn't seem ruthless or petty enough to go after Pete's family.

What If...Young Avengers!

The Runaways are prepared to leave New York to fend for itself, but Molly's incessant nagging turn them around. As one of the last ships with no Stark Tech, the Leap Frog becomes the rally point for the human forces. The Runaways join the Fray, leaving Chase to drive. One fateful hop after the death of the Wasp and Osborn's laser bounces off the Leap Frog's leg... which just crushed the Skrull Queen to paste.

With Young Heroes having saved the day, the public decries the "unfair" and "Corrupt" Registration program they themselves demanded, and things start to go back to before, Including Nick back in charge.

However, Tony, after all that has happened, leaves the company in Pepper's hands and dissappears. The Runaways are moved into Avenger's Tower (Tony's last order). Tutors are hired, but they never have guardians assigned, not even Molly.
