My friends and I debated this topic until 3 in the morning after the film's premiere. We all agreed that Storm was simply concluding her arc with Logan from X1. Remember "Then join us--fight with us!"?
From the first film till now Storm had always challenged Logan to make up his mind and do something. Her statement in the hangar was cut from the same pie in my opinion. Logan had allied himself FINALLY with the X-Men. He had FINALLY made a choice. And Storm wanted to make sure he was really ready to do this.
So no, I never once thought that it meant "killing" off Jean. Logan decided to kill her because he knew that was the only thing he could do.

No offense but I think you're grasping for staws here. There were 3 tombstones in that film. Who do you think had to make the arrangements? Hank?
Storm was not aloof here. Scott left and never came back. Logan told her Scott was dead. She found Charles' empty wheelchair. We ALL saw what happened in Act III--and she saw it too amidst the bumrush of panic-stricken soldiers and mutants.
What more proof did she need?
