To me it seems like Torchwood's pretty much done and over with. They've switched back to using UNIT up for their alien fighting needs.

I like to think Vastra's variety of Silurian is just a vaguely related offshoot species, like the Sea Devils. The old Silurians are still out there sleeping, likely under some kind of construction project.
