I feel like you could justify 100% VFX in the diving scene. Shooting underwater has unique challenges like lighting, underwater camera rigs, swimming/comfort level of performers, access to a controlled underwater location, and so on.
It's easier to film or render elements separately and then composite them together with VFX. And the insurance companies could relax knowing Scarlett Johansson or her stunt double wouldn't drown, freeze or get electrocuted during filming.
Otherwise I agree with you that they went overboard with replacing the practical thermo suit with a VFX double. It really only needed some minor touchups.
